It's no different from a school with a mascot like the "Rebels". The Jayhawk name was still a point of pride and identity for the region in the late 1800s when the school started using it.

I think you're being a little overly PC here. The Jayhawk name is more about free stater pride now than "whoo, let's go kill and rape some Missurahans!" At least the name has something to do with the state too. How many tigers are there in Missouri?

Jayhawk comes from the combination of the Blue Jay the Sparrow Hawk, thus: Jayhawk and the blue & red coloring. People on both sides of the struggle between free states and slave states used the term but it later on became more associated with those against slavery.
The conflict began when proslavery Missourians came across the border and did election fraud in a Kansas election swaying the Kansas elections to proslavery outcomes. This was done twice: 1854 & 1855. For example at the time there were only 2,900 Kansans but 6,000 votes were cast in the first election because of tampering from proslavery Missourians who didn't want a free state on their western border. By the end of 1855 the Kansans overrode the voter fraud.
Missourians angered over the Kansans overriding the voter fraud and declaring a Free State entered Lawrence, KS in 1856 and burned a hotel, two printing presses, destroyed stores and private residences. The first act of aggression. The following day a free state Senator in the US Congress spoke out against the attack and he was physically beaten by a proslavery Senator from South Carolina. Anger management issues anyone?
In retaliation to these attacks, John Brown, a Kansan, and his sons attacked a proslavery settlement in Kansas (not Missouri) and hacked up 5 proslavery men. Then a proslavery southern Army went into Kansas, Brown left, a new guy took over, there was violence for a couple more years and at the end of it all, less than 60 people had died. The Kansans involved in this conflict were Free State Jayhawkers.
Civil War Jayhawkers on the other hand were a little different. Charles Jennison spent a lot of time destroying western Missouri (proslavery Missouri). His units were called Red Leggers and used interchangibly with Jayhawkers. Then James Lane went to Osceloa, MO and killed nine men and plundered the town. This touched off Quantrill's raid into Kansas where the same thing happened to Lawrence, KS in return, except instead of 9 dead, Quantrill's men killed 200. Quantrill was a bushwhacker (opposite jayhawker) and the group was also responsible for executing pro union famers in Kirksville, MO and 22 unarmed union soldiers in Centrallia, MO.
So the conflict was all about proslavery and antislavery settlements along the Kansas/Missouri border. And although a great amount of the action took place across state lines, there were several intrastate conflicts also because it was not about KS v. MO at all and in fact about proslavery v. antislavery (bushwhackers v. jayhawkers). Missourians prefer the KS v. MO angle because they would never want to be accused of supporting a proslavery movement (bushwhackers) while Kansans understand what the conflict was actually about because it's much easier to rally behind the antislavery jayhawkers. Therefore the one sided hate.

Tell yourself what you want. But Kansans attacked Kansans and Missourians also attacked Missourians during the conflict as well as each other. It just so happens that settlement patterns of the time put the majority of proslavery settlers on the Missouri side and the majority of antislavery settlers on the Kansas side, but not all. And sure, the Civil War was more than just about slavery, but these two factions operated outside the jurisdiction of the Union and Confederate Army and it was all rooted in Missourian proslavery settlements tampering with Kansan antislavery settlements and elections. If it was purely a KS v. MO then (a) there wouldn't have been intrastate conflicts, and (b) Jayhawkers would have expanded their grudges past the scope of proslavery settlements in Missouri, nearly all of which were located near Kansas City and the surrounding area. And although there may have been plenty of collateral damage along the way the struggle was rooted ideology not geography.
The best part is, this was the better part of 140-150 years ago. You know, the Muslims still get pissed about the Christians for the Crusades. It takes spin to believe this is somehow relevant to today and modern relations. Blaming a population of modern people for something an ancestor from an isolated area did a couple era's ago is not reasonable and very close minded. My family are decendents of Croatians, but you won't see me getting all bent out of shape about the Turkish Ottoman Empire and people from Turkey today. Now my great grandfather and his dad and grandpa might have had a grudge. Muslims and Christians in that part of the world still don't exactly like each other, they can't get past it. I however grew up on the other side of the world. I grew up on the other side of the state and our family didn't arrive until the border conflict had been over for 50 years. I don't pretend that this somehow relates to me. I look at the facts out there and from I can tell it was a mid 19th century conflict between two factions crossing state lines that had more to do with a nation divided, slavery and one-up-manship more than anything.
